According to the Shopify Pricing Structure page - https://www.shopify.co.uk/pricing, if you’re NOT using Shopify Payments there are additional fees to pay. It’s 2% on the basic plan, 1% on the $79 dollar plan etc.
Are you saying this is not the case?
