I would like to know how to remove the ‘Add to Cart’ button for affiliate products while ensuring that only shop products have this button.

You have to have a way to differentiate affiliate products to shop products. But unfortunately, you need to hire a developer to do so.

Yes, you have to custom code in your theme to accomplish the same.
You have to create metafield for your affiliate which will contain the URL of the product.
