I want to bundle up multiple products together like this but I don’t want to create 4 SKU, because each item already has a SKU by themselves. Is there a way so that if my customer select Item A and Item C, it would just add those two SKU in the cart? instead of creating a new SKU?

You would need to bundle each variation up with the relevant SKUs. In the example sounds like you would have 4 possible combinations rather than just the 2.
For example:
Product X - Bundle of SKU A & C
Product X2 - Bundle of SKU A & D
Product Y - Bundle of SKU: B & C
Product Y2 - Bundle of SKU: D & D
By default Shopify doesn’t have this option so you need to use a bundling solution like our bundle app. Bundleup will let you connect up all your products to correct SKUs and it will then update their inventory based on the component stock level. So in above example all products with component of A would update if product A sells or changes inventory.
We also have the additional option of unbundling orders made for a bundled product into the component SKUs post purchase. So your customer would only see X in cart but after they purchase we will convert the order into correct components so you can process and fulfil as per normal.

Yes, there is a way to bundle all 2 separate SKUs to make them 1 product. You can do this with our app.
You can either create a bundle product for 2 separate SKUs (ie. one bundle product for X and another bundle product for Y) or you can bundle all 4 different SKUs in one bundle and have your customers choose from 2 variant options.
To further illustrate, you can do this if you prefer to bundle only 2 SKUs as one product:
X:
Item A and Item B
Y: Item C or Item B
Here’s a bundle product sample:
The other option you can do is to bundle all 4 different SKUs into one product and have your customers choose from 2 different SKUs. Here’s a sample bundle product to further illustrate this:
To achieve this, create a dummy bundle product first in Shopify. Name your dummy bundle product.
Under ‘Options’, you can do the following:
Option name 1: Variant name 1
Option values: all variant name 1 options (Item A, Item B)
Then create another dummy bundle product for Item C and Item D. Do the same steps as mentioned above.
