For my store I cannot have customers pay immediately at checkout. The orders are custom and need consultation first. I have set my store up so that their checkout experience appears as an order form, rather than a completed, paid purchase. I have selected the manual payment method so that there is no prompt for credit card details at the checkout stage because I do not want to take funds at that point. I need to take funds through invoices.
I want to use the Shopify payments functionality for when I send them their invoice through draft orders.
At this stage if I activate Shopify payments for my invoice purposes, it reverts to prompting card details at the checkout stage.
I want to use the draft order order feature to manually invoice customers AFTER receiving their order form, and give the ability to pay with credit card through Shopify payments.
Essentially, I want the Shopify payments functionality for the invoicing, but for it to not visible at the checkout stage. Is this possible?

We have the same setup as our poducts are custom made-to-order and we need to receive payments with a 50% deposit and 50% before shipping.
I did a lot of work arounds but I too would like some better advice on how to use to app in the same way in your post.

Hello,
At this time, we decided to use a REQUEST A QUOTE app instead of allowing the customer to check out or pay through the Shopify store.

When we receive a quote request we send them a quote using our accounting program (Quickbooks), this way we can ask for a 50% deposit before production and then request the remaining balance including shipping and handling before shipping the order.
I hope this helps; we find that this method gives us the control we need for our custom products.
