With regards to the new upcoming Payment Apps APIs, will this be for Public Apps only, or will it be possible to use on Custom Apps too? We have a lot of customers who want custom integrations, which would only be suitable for them.

You should only rely on Public Apps for now. The documentation will be updated as they introduce new features so stay tuned.

The documentation has been updated a few days ago:
Payments apps are public apps that integrate with the Shopify admin to provide payment processing services. Only approved partners will be able to build payments apps on Shopify’s Payments Platform.
