現状、手打ちでお問い合わせ番号を入力しており、今後出荷量が増えてきた場合間違いのもとなので、一括でアップロードできる方法をどなたか教えて頂けませんでしょうか。

Shopify標準の機能ではできなかったかと思います。

(Shopifyのアップデートでできるようになっている可能性もありますし、私が単純に知らないだけという可能性もありますことご留意ください。)

アプリを使用するのが良いかと思います。

Matrixifyというアプリが、注文情報に関わらず、いろいろな情報を扱えて便利です。
