Can someone tell my why I have two Collections listed on the left? 1 is capitalized and 1 is not.

There are issues in the filter setting of your theme, you can fix it from the theme customization section, probably it would be under collections.
Theme settings are all good, there are no duplicate collections, therefore I think it is extra menu in my navigation, but not sure.
https://fabricroost.com/collections/clearance shows filters fine while https://fabricroost.com/collections/pre-cuts shows it wrong

You have 2 different collection templates. That is where the problem is.
Please open the collection Clearance and see what template it is assigned to on the collection page:
Then, go to the collection Pre-cuts and assign the same same template.
This should fix the issue for you.
