I was hoping someone would know where in the refresh theme I can manually change the default header buttons. I have tried looking in the header.liquid file but I was unable to find where the buttons were implemented.

Those are called navigations in Shopify. You can customize them by following the instructions below

From you Admin page, go to Online store > Navigation.

Look for Main menu, and you will see those links and modify them
