I have 495 pages which are not included to my website’s sitemap.xml file.
Is there a way to check why is that the case and update it adding those pages to the xml?

Not all pages are included in a Shopify sitemap. Look at what pages are excluded to see patterns of what they are. Tagged collections are not.
The only thing in your control for pages not being included in a sitemap is a metafield namespace of “seo” is used to exclude them. Search for metafield in my Shopify SEO guide to see this. To include, put the value to “0” or delete it as the default value is to include pages in the sitemap and have them indexed.
