I am using a transparent background logo for my store using Brooklyn theme, some white spots keep appearing on my logo background.
I made sure that the logo is clean from those white spots, and I am 100% sure that the issue is with Brooklyn theme or Shopify, let’s say.

There were some white patches on your logo that caused the issue. It happens with me too from time to time, especially with online background remover tools.
Anyway, I used a nice free online tool called Photopea (basically an online Photoshop) to remove the patches. On this video you can see how that cleaned version looks on your site: https://share.getcloudapp.com/d5uNev9J
