Can you confirm where you see Shopify taking a percentage of your shipping charges? It’s possible that what you’re seeing is a credit card fee. Shopify charges you a small fee to allow you to accept major credit cards, such as Visa and Mastercard, as payment in your store. This applies to any payment processed on your store. You can read more about these fees in this help document.
If you’re seeing this charge somewhere else, just let me know and I can do some more digging!
