Hi. I want to close my Shopify account because now I’m out of budget. If I reopen after 3 months, will I be charged for the period it was closed?

You will never be charged a subscription fee for time when your store has been fully closed. The steps for full closure can be found here. One important thing to note would be to uninstall any third party apps to be sure that fees for these do not apply during this time!
An alternative to this would be to pause your store - When you use the Pause and Build plan, your store continues to run at a reduced cost of $9 USD per month. You can access your Shopify admin and edit your products when you need to, but your checkout is disabled. This means that customers can review your products, but they can’t purchase them.
