My question is if upgrading to a 2.0 theme into an existing live theme would it stop me to use some apps which already been installed for my theme.
I want to know the behavior of apps while upgrading the existing theme.

Hi. Hard to say about all apps, because some of them require to changing theme files and you may get some problems with them(filters, some additional blocks, etc.). But you always can reintegrate it to new theme by app settings
