How to close a refunded order in Shopify that was processed through a payment gateway?

Today, we added a payment gateway (PG) to our new Shopify store in India. As a test, we made a trial order, canceled it, and issued a refund successfully directly through the Payment Gateway's portal. However, the canceled order still appears in our order log of Shopify Store, and we can't complete the refund or close the order on Shopify. This is because the payment was directly processed through the PG, preventing us from using Shopify's refund option again (Error it shows is refund processing failure). How can we go about closing this order in our Shopify store as well?
