Accepting credit cards, warehouses, and shipping and fulfilling orders
The situation is this:
I have two shipping configurations, one is regular and the other is for special products, both shipping costs are 4.99, and both free shipping amounts are 100. Since special products cannot be shipped to some regions, I set up additionally a configuration.
The problem is that when a customer wants to purchase both regular and special products but does not reach the free shipping amount, the postage will be charged twice. A shipping fee of 9.98 will be charged automatically.
In addition, how to set up some products will charge an additional packaging fee, regardless of whether the total order amount reaches the free shipping amount, these products will be charged for this packaging fee whether they are purchased alone or together with other regular products.

For a double shipping fee, you can create a shipping rate that combines both the regular and special products into one shipping rate. Here's how:

For example, if this special product is vegetables, the region that can be buy is USA, and the region that cannot be buy is Canada. Canada can buy any product except vegetables, so I need to set a new shipping profile for vegetables so that Canada cannot buy vegetables, but When customers in the USA want to buy vegetables and other products at the same time, the system will charge 2 shipping fees.
If you put regular products and special products in the same shipping profile according to your operation, how can you set that they cannot be buy in other regions except the USA region?

Those are great questions, thanks for posting.
Unfortunately, when using Shipping Profiles the shipping costs are combined. There is no way to avoid this without the use of an app. The only other option would be to consider rethinking your shipping strategy. For example, instead of charging shipping you can increase your product price and provide free shipping. This way, the shipping is actually hidden in the price itself.
As you have quite specific shipping needs it may be worth your while to invest in a shipping app. For example, Advanced Shipping Rules lets you apply very specific rules to your rates that would allow you to achieve the perfect result. Please note, however, this app is not developed by Shopify.
In regards to an additional packaging fee, you can create a third shipping profile and add the handling fee when creating the rates. Or, you can use your current structure and use an app such as Magical Product Fees.

I have been reading a dozen Shopify threads of people having issues with shipping cost being charged double because of shipping profiles. And each time, the comment of Shopify is "nothing to do about it", while there simply should be an option to not combine the shipping costs.
This issue has been reported over and over for at least 4 years, so why is nothing being done to fix this issue?
Same issue here. When the items of an order comes from two different emplacements, the shipping is charged doubled.
It seems crazy to have to pay a 9$ app just to be able to have a fix shipping cost. It can't be that hard to fix on Shopify's part.

Please note, you can have a flat rate, albeit not with Shipping Profiles. You would need to add all of your products to one shipping profile, and use flat rates.
