Options and Inventory tracking

Hello All, 

I recently downloaded Option Sets to create options and varients on my product pages, the issue is I can not track the inventory on my store through this application. 

I sell gift boxes and some of the boxes have multiple varients such as sizes, cards, chocolates etc.

What does the community use to create options and track inventory under the same application hopefully which isn't a high cost?

If the application can have a custom build section would also be great.
