I will use Shopify payment for credit card payments and ACH as a manual payment. One question: For each initial transaction, we collect two payments: the monthly rental payment and a security deposit held by a different bank. Is there any difficulty in setting up two ACH payments as manual payments at the same time?

Setting up two separate ACH payments as manual payments should be feasible. Just ensure that each payment method is clearly defined in your payment settings and that you have processes in place to track and manage these payments accurately.
