Is there an app whereby a variant (not the whole product) can be automatically turned offline when it reaches a certain inventory level (to therefore allow for stock checks) - we are having a number of out of stock orders, and we need to do stock count when the inventory falls below a certain level.

Happy to help. Natively within Shopify’s inventory system, you have the ability to set the individual stock count for each variant that belongs to the product. That way, when a particular variant is sold out, it marks just that variant as sold out and not the entire product.
For example, a red shirt in size small, medium, large. If the small variant has inventory of 0 and medium and large still have inventory, they can be purchased while the small will be labelled as out of stock.
You can check your inventory for each variant by going into your Shopify admin > products > inventory. For example:
