When a draft order is created which is 95% of our business, there is no discount code box to put in a code from joined apps. The only box that comes up is for gift cards only. It would really be helpful for our customers to be able to use our rewards program through the draft orders that we send to them.

Here to say I would also really love this feature. We ran into it first when we tried to give customers a free shipping code for items they had pre-ordered (hence sending a draft order). We ended up having to manually track customers who were given the code and give them free shipping on their draft orders.
But even worse was today I had a customer who got their draft order, went into their SMILE account and made a coupon code with their points, then couldn’t use it on their order. I couldn’t even bypass the Shopify backend by ringing the items up in the POS and using the code then emailing it as they don’t allow coupon codes via that route either. How is an online customer who primarily gets pre-ordered item supposed to even use the SMILE rewards system this way? It’s absurd.
