My store has two options of shipping: Domestic and international. In domestic shipping, we can deliver all the products. but in the international shipping, we can’t ship some products. how can we remove it from this shipping zone?

You will want to look into Shipping Profiles as your solution. You can use shipping profiles to set shipping rates for specific products and charge different amounts based on where you’re shipping your products to and from. To your need, you can add products that should share shipping rates to a shipping profile, and then set up shipping zones and rates for each location that fulfills those products.
So you can set up a shipping profile tailored for domestic shipping and include the shipping zones (country, state, province, etc.), products, and set rates for them. Then you can create a second shipping zone for international and exclude certain products from it.

I tried the shipping profiles. the issue when I selected the products in one of the profile, I can’t select the same product in the other profile.

Products can only be assigned to one shipping profile. Profile A (General Profile) should include only the products that ship domestically, and Profile B (your additional shipping profile) should include products that ship domestically and internationally. Profile A will have one shipping zone inside (domestic), while Profile B will have two (domestic + international).
Something to keep in mind is that your domestic shipping rates will add together at checkout for orders that include products from each profile since you have to define shipping costs in each shipping profile. For example, if your domestic shipping profile is $8 in Profile A and $8 in Profile B, they will combine together at checkout and you will charge $16 for shipping domestically. If you offer free shipping domestically, this won’t impact you but if you do charge for shipping on domestic orders, then you will be regularly overcharging for shipping on orders that have products from both profiles.
