How to hide an active product/collection from my store? I need only to use them as add on products
For collections you can try this
Click manage and uncheck online store. I didn’t test it but products added to it should also be hidden. let us know if it works

When I use Seo.hidden the product is only hidden from search not from collections. How can I do?

Unfortunately, the only option is to exclude them from collections or create a non-visible storefront collection specifically for add-on products.
If I hide them from collection the shopify discounts are not applied fine. So I decided to use conditional logic on shopify variants that changes price
