When the order does not appear in your Shopify admin, but the funds appear in your Paypal account it would be due to the customer closing the Paypal payment screen before being redirected back to the Shopify checkout. You’ll likely find their order in “abandoned checkouts” under the “Orders” tab.
When this occurs, you will need to manually create the order using the “draft order” feature found in the admin. Once created, you can mark the order as paid and fulfill as normal. More information on how to create a draft order can be found here.
