I need a way to collect payments through shopify without having a product SKU attached. We have a few orders that will be created where the customer will make a partial payment upfront, the SKU’s will ship, but then I need to send an electronic invoice later for the remaining balance.

This is best done natively by creating a draft order in your admin. Draft orders are orders you can manually create on behalf of your customer and you can use them to send invoices or collect payments. In draft orders, you have the option to add a custom item where you can specify what the payment is for. This custom item does not need to be an existing product, so you don’t have to attach it to an SKU.
