I am wanting to build a sale that is 25% off storewide plus a gift with purchase if the order is over $129.
How do I go about building this in Shopify so the codes combine?

You can create a 25% Off Auto apply discount and then do a BOGO discount for the free gift. Just make sure both codes have the setting to allow combining. The only drawback will be the customer has to add the free gift to their cart and they will see the discounts at checkout. Let me know if you need more details on how to do this.
I tried this but the auto discount got removed from the cart - not sure where I went wrong!
After testing, the following method should work.
Use the BOGO as the auto discount and allow it to combine with “Order Discounts”. Then create an order discount for 25% off coupon code and allow it to combine with “Product Discounts”. Now the customer will auto get the free gift but they will need to add the coupon code to save 25% off. The draw back with this is relying on the customer to enter a coupon code and if its a specific product they get, then they’ll also need to add the product to the cart. I’ve added a screen shot below of how it should look in the discount section of Shopify.

Good question, you can actually do this quite easily with Monk.

You can set this up using Shopify’s automatic discounts and combination rules:

Create an automatic discount for 25% off storewide under Discounts → Create discount → Automatic.

Then create a “Buy X get Y” discount (your free gift) and set the minimum purchase amount to $129.

In the discount settings, make sure both discounts are set to combine — Shopify now allows combining automatic and product discounts if the rules don’t conflict.
If you need more control (for example, choosing specific gift items or enforcing limits), you could use an app like Shopify Scripts (Plus) or a discount app such as Automatic Discounts & Gifts or Bundler.

I hope you’ve managed to fix your problem! If not, you can actually do this using Shopify’s discount codes. When you create each discount code, at the bottom of the discount page you’ll see an option to select if the code can be combined with other codes - make sure to enable that for both codes. This will allow them to combine when customers enter them at cart/checkout.
However, keep in mind that this won’t display the discounted prices on your collection and product pages - customers will only see the discount applied at checkout. If you want to show the discounts live on your product pages (which can significantly improve conversion since customers see the savings upfront), you’ll need a third-party app for that.
I can recommend AdsGun - it’s designed specifically to display your active Shopify discounts automatically on your product and collection pages in real-time. So customers browsing your store will immediately see the 25% off before they even add items to their cart, making your promotions much more visible and effective.
For your 25% off plus free gift promotion, Shopify’s native discounts can’t automatically combine both offers. You have two options:
Native Workaround: Set the free gift as an automatic discount (min. $129) and create a separate 25% off code. Enable both to combine in their settings.
