Can't remove theme. Github integration error

We have integrated our theme with github for more convenient development. Now we use it like this: our live theme is connected to the master branch and all other themes are connected to the feature branches.

We have updated accesses, but the errors have not disappeared. Then we had to create new branches and connect them.

The problem is that we can’t do anything with old themes. Despite the fact that shopify has all the necessary permissions to the repository and the branches exist, we still get the error.

We also can’t remove these themes from the admin, we get the following error:

We wanted to delete these themes as they clog our admin area, please help…

Just had this happen to me, all I needed to do was make a change and push it back to Github and it fixed it / the message went away after Shopify pulled the new change.
