I don’t see an obvious way to do this. I don’t want it to be publicly visible, but I want to set it up so that specific customers I choose have free shipping on the site. Is there a way to achieve this?

There is a way you can achieve this in Shopify by creating a discount coupon. For this, you can follow these steps:
- In your Admin dashboard click on the discount tab
- You create a new discount coupon by clicking on “Create discount” one on the top right then from upcoming popup select free shipping.
- Select the discount code and you can specify the discount code there or generate a random code. Also under the Customer Eligibility Select Specific Customers.

Using native Shopify discounts can do this but it does get annoying when needing to add more customers/users to the discount each time.
With Advanced Free Shipping, you can offer free shipping based on customer tags.
