To share some insight, discounts are created and applied directly within your Shopify store. Due to this, customers should be able to receive a discount regardless of the payment provider they decide to complete their purchase with. If your customers are unable to apply a discount within the checkout page of your online shop, please feel free to Contact Support. This will allow our advisor team to take a closer look and ensure it gets resolved as quickly as possible.

Due to this, customers would not be entering the discount code within PayPal but within the checkout page of your Shopify store. I recommend confirming that your checkout page looks similar to the screenshot outlined below.
If however, you’re not seeing the option to enter a discount code you can Contact Support. This will allow our advisor team to take a closer look and ensure it gets resolved as quickly as possible.
