In order to successfully sign up for Shopify Affiliate Program, you’d have to meet the requirements of Shopify’s in-house team. If you believe you are well-qualified, you can reach out to Shopify staff via live-chat support.
Log into your account, then visit https://help.shopify.com/questions. From there, you can chat with a support representative, send an email, or request a phone call.

Hi @Emily_50 , does our agency need to set up a Shopify store to be qualified as a Shopify Affiliate? Our agency tried signing up to be a Shopify Affiliate but was rejected because “we did not meet the MSA standards.” I tried creating a ticket in the Shopify Affiliate center twice to troubleshoot this, but I never got back a response. Would it be possible to set up a call with someone to troubleshoot this, because it seems kind of impossible for Shopify not to qualify an agency who brings in a lot of clients who use Shopify and purchase themes.

Thank you for your reply! I am sorry you don’t find our support chat helpful. You can always click the ‘I need more help’ button at the bottom of the chat to be connected with an advisor.
Reapplying to the affiliate program looks the same as when you first applied. I would recommend to wait a few months as our team is looking for growth upon your reapplication. Your email address wouldn’t affect the application as our team is looking at the social account your applying with.
