45,000 products on site that need to be assigned to 5 different shipping profiles based upon sku. Is there a way to do this via csv or any other method other than 50 at a time on the shipping profile page itself? one of these profiles is getting 21000 products linked to it and there is no reasonable way to do that 50 at a time.

you could create an automation using the mechanic app e.g. https://tasks.mechanic.dev/?q=profile
Or even in shopify-flow using the admin-api action etc
