Can QuickBooks and Shopify sync inventory both ways?

Topic summary

A user running a coffee e-commerce business is struggling with QuickBooks Online and Shopify integration, which only syncs inventory one-way (Shopify to QuickBooks). New products added to Shopify after initial setup don’t sync to QuickBooks.

Specific needs:

  • Bidirectional product and inventory syncing
  • Complex inventory management tracking raw materials through production (green coffee → roasted coffee) and packaging components (bags, stickers) that deduct from multiple inventory items per transaction

Key responses:

  • One user recommends MyWorks Sync as a two-way integration solution that addresses these issues
  • Another confirms the native QuickBooks Commerce Connector doesn’t support true bidirectional sync—it only pulls orders from Shopify without pushing inventory changes back
  • Third-party apps are necessary for real-time two-way syncing

Status: The discussion remains open with the original poster expressing frustration about recurring monthly fees for third-party solutions, though respondents note ongoing services require subscription models.

all right everybody I’ve been looking online for the last few weeks to answer this question. I have QuickBooks online and Shopify is integrated, but the inventory is only one way meaning that if Shopify deducts a product, it will transfer to QuickBooks but not from QuickBooks back to Shopify, if I add an additional product on Shopify after the initial sync with QuickBooks, It will not sync the new products either. I run an online ecommerce, coffee specifically and I can’t or my cpa figure out why this is happening. Before adding yet another app that nickles and dimes the sbo to death, ITS A PRODUCT NOT A SERVICE STOP WITH THE MONTHLY FEES, there has to be a way to:

  1. Get products AND inventory to talk both ways.
  2. manage inventory IE bags, green coffee, roasted coffee and have it all deduct accordingly. Example I buy 152# green, I roast 35# (this gets deducted from green and add to total roasted amount). Someone buys 12oz, this gets deducted from roasted coffee AND the bag(s) or sticker(s) get deducted from the same transaction.

We have similar needs and use myworks sync for our store. It’s a two-way integration so data is synced both ways between shopify and quickbooks, that will solve your issue. I am a bit puzzled by your comment on the monthly fees though  you get what you pay for…if you need an ongoing service that works well and continues to sync this type of data, it’s not going to be free or a one-time charge.

QuickBooks and Shopify don’t support true two-way inventory sync through their native integration. The built-in QuickBooks Commerce Connector mainly pulls orders from Shopify into QuickBooks, but it doesn’t push inventory changes back to Shopify. As a result, you’d need to manually update stock in both systems, which can be time-consuming.

To achieve two-way, real-time syncing, many merchants explore third-party apps. Some of these tools support syncing inventory changes between platforms, helping multichannel sellers maintain accurate stock levels and avoid overselling. It’s worth looking into options that fit your specific setup and workflow.
