I am wondering if I am missing something.
I have tried setting up the Quickbooks to shopify connector several times and my sales get entered into QuickBooks as a sales receipt using the generic ‘Shopify Sales Item’ instead of inventory item.
This causes the inventory for the SKU not to be decreased in QuickBooks.
I have checked that the Shopify SKU is mapped to the QuickBooks SKU and the SKU shows up on the Sales Order but when a payout is added and the sales receipt created it always uses the ‘Shopify Sales Item’ instead of the actual mapped inventory item.
I have also gone through all the settings for the connector in QuickBooks online and there doesn’t seem to be anything I can change that would change how this works.
What connector are you referring to? There are no settings I can see anywhere in the Quickbooks settings that let me choose invoice vs sales receipt or control the sync settings.

My products are setup as inventory.
The sales orders are correct and match the total, SKU and all info in Shopify and the SKU matches the QuickBooks SKU.
I can edit the sale and select the sku instead of the generic sales item and it updates inventory.
I think you may be referring to a different connector? There is nothing close to the line item option you mentioned.

After reading the reviews for the QuickBooks Online App from the Shopify app store (https://apps.shopify.com/quickbooks) it appears this is just how the App works.
This makes it useless for getting sales into QuickBooks online since it will not decrease inventory and increase cost of goods sold.
I still feel like I must be missing something, I don’t understand why this app even exists if it doesn’t put the actual SKU on the sales receipt allowing you to get COGS.
One more post so I can accept it as the solution.
I recommend not using the QuickBooks Online app for Shopify since it won’t help you get real accounting numbers. Also based on the reviews the Amazon connector has the same issues (no connection to inventory / COGS).
In my case I will look at using a import / export App to get the information into QuickBooks online since QuickBooks Online’s supported import options are limited.

We are facing a problem with our Shopify x QBO connector and it seems like you also had some trouble with it.
Currently we use Quickbooks as the Source of Truth for our inventory, which often messes things up and overwrites the values into the wrong ones (this week we had a product with -17 as quantity and we don’t know how this happened).
So now I’m on a quest to replace this terrible connector app and use Shopify for our inventory - leaving Quickbooks solely for accounting purposes.
Could you explain your new workflow?
For example:
- When you enter the PO in Shopify, how do you sync it to QBO?
- When you sell products, how do you make QBO aware about the sale?
etc…
I can’t really offer any insight since I track inventory in QuickBooks Enterprise and do not use Shopify for inventory. My Shopify inventory is synced with my FBA inventory so I don’t use Shopify to keep track of inventory at all.
That’s what we currently do - inventory tracking in Quickbooks and Shopify is used only for sales. We had many problems with the official Quickbooks Online Connector app so I’ve been looking into alternatives. Could you tell me the app you use to sync Quickbooks <> Shopify?
I don’t really connect the two. My inventory is not connected to QuickBooks and comes into Shopify from my Amazon FBA inventory using the “Amazon MCF and buy with prime” shopify app.
I get orders into QuickBooks at by downloading orders for the month and running it though custom software I wrote that imports the sale into QuickBooks Enterprise using an access database and the QuickBooks desktop API.
