The fact that you mention that your email no longer works suggests to me that you were using a third-party domain on a previous store that provided you with email hosting. When closing that store, did you remove the domain? Or is it still linked to your old store?

Go daddy contacted me and asked if I was using the domain and I said no as
I wasn’t using the website but still the email.
I called them but they said to contact hover (tucows) who then said to
contact you, so I’m lost as to where to go!

It sounds like your domain was originally purchased from GoDaddy and you may have initiated a transfer of domain to Shopify since GoDaddy is requesting you to contact Hover. However, to be sure, we’d need to access your account in order to take a closer look at the issue. While we’re unable to provide account-specific support via the Shopify Community, we’d be happy to further assist you through live chat, email, or callback. Simply visit the Shopify Help Center and log into your account to create a support request.
If the issue is caused by a domain transfer, then the proper steps would be to contact the registrar that the domain is being transferred from as we aren’t able to cancel the domain transfer from our side. Considering that GoDaddy has requested you to contact Hover and/or Shopify, then it’s possible that the transfer has completed and cannot be cancelled. If this is the case, then we’d recommend reviewing your email hosting options with GoDaddy as email hosting isn’t something that’s available on Shopify. However, while we do support email forwarding options, you can also explore email hosting from Zoho Mail or Google Workspace.
